Somehow Divine Intervention worked despite the fact that we both had the same number of Holy cards on hand.

why?

maybe it's wanted that way... but the card text should say that if both players have equal numbers, the effect works on both players.

I don't think this is unique to Divine Intervention. As far as I know, anytime a card talks about the player with the most/least of something, it applies to both in case of a tie, rather than neither.

It's hard to say it in the card text though. "The player with the most holy cards in hand gets... or if both players have an equal number of holy cards then...", is obviously way too verbose. "The players with the most holy cards in hand..." is technically correct (and it's not totally unheard of to use a locution like that to mean "select all elements such that no other elements are greater than them"), but probably confusing to newbies.

Maybe it should go in the FAQ though.

Perhaps just replace "Player" with "Player(s)"

I think it's confusing for this card specifically because the act of playing it changes the number on-hand. With cards like Flood, it seems obvious that equal wall heights will result in both players experiencing the effect, but if Flood were to also change one player's wall height as part of its effect, it wouldn't be so apparent. Not the best example, I'm afraid.

Divine Intervention is intended to work this way. I think I use DPsycho's idea "Player" -> "Player(s)" to clarify this.
